After a lot of twaeking I seemed to solve the problem with Logic!
So, no Reaper for me yet, but it might happen in the future (I like the concept of Reaper, they are really focusing on getting the DAW working instead of making a lot of virtual sounds like Logic).
Anyone using Reaper?

If I remember correctly, you can save a project as a template. Set up the VSTi's where you want them and route MIDI from other tracks on the channels you want, and vice versa for the audio out. The routing is pretty straightforward as well, it should all go to the master bus unless you tell a track otherwise which is easy to do.
If nobody chimes in I'll pull it up and walk through it in more detail.
