Melodyne can sometimes be useful for removing unwanted noises if you have it.

You can try the FRETWRAPS they work to some degree and as mentioned the plugins Noise gate..e.t.c. Also adjusting the string height from the pick ups makes a lot of difference, there are a lot of youtube videos if you dare to do it yourself otherwise I would leave it to the professional guitar tech at your local music store.
String heights do make a difference in the tone and loudness so it is a preference to some degree. I have my PRS set up differently than my Fender strat e.t.c... for each guitar and style of music

Don't know if this was mentioned, but for your next session, you may want to look into getting a fret wrap. Just put it practically around the nut (any higher and it would start acting like a capo).

Ted and others covered it. I've just tied a handkerchief around the neck at the nut. But to counterpoint - I use a lot of open strings, sure as hell doesn't sound midi then! I've even retuned an open string to better fit the key I'm playing in.
