pro tools 11 offline bounce problem

Anyone had a problem with tracks missing from an offline bounce.
I had an audio track disappear from the bounced file. I can bounce all the tracks in real time but when I bounce offline the lead vocal is missing.
It happened after I did a bounce without the vocal.
Iv'e checked the bounce destination and all my io.
I disabled all plugins and automation and the problem was still there. It was the largest session I have had for automation and plugs.
I duplicated the problem track [the vocal aux/sub] as well as the vocal track feeding it. I can get some audio from it but not all. It's weird.
The next step will be to create a couple of new tracks and then drag the plugins and regions across to see if that fixes it.
At the moment it seems like one or two of the tracks are corrupt??
I trashed pro tools prefs too, didn't seem to change much except it made me change my routing. I actually went through nearly every bus and output re connecting paths.
Hopefully it will only apply to this session and maybe the new tracks with the plugs and clips dragged across might work when I try it tomorrow.
It's been smooth sailing for a while, I was starting to forget what these little niggles are.
